After changing a water pump the car runs and idles rough?

I have an 86 camaro iroc z with the 305 tpi. it has been sitting for a long time and the thermostat stuck shut.i replaced that and it got things flowing and then discovered the water pump leaking from the weep hole.at this point the car still ran fine.after changing the water pump is when it started running rough.i checked all the vacum lines and they were good and made sure it was getting a good ground.it acts like it is a timing issue.i still need to flush the system good and i think i may have an air pocket or two in the system.would this possibly affect the knock sensor and cause it to be retarding the timing.just seems weird that it ran fine before the water pump and bad immediately after replacing it

An air pocket could cause your trouble and since the car has been sitting it is a good idea to check the timing, change the oil, and check the spark plugs, wires, cap and rotor.
What you might try is changing the plugs and go to a set of 9MM wires,and get a new distributor cap and rotor but get the brass set up for the cap and rotor.But while your changing the plugs do a compression test on all cylinders,this way you'll know what the compression is for each of them.But when you changed out the water pump you might of got a air bubble in the cooling system that needs to be bleed out so it won't over heat but when you do this turn on your heater to high so the cooling system circulates.And then go to a pharmacy and get 2 bottles of rubbing alcohol of the 92% and go to a parts store and get 2 bottles of gas treatment and then go get some real gas from a chevron station because of the techron that is in the gas but put the bottles in when you fill it up so it mixes with the gas.It will treat the whole system and the combustion chambers.
